Indonesia sits on the equator with two main seasons, dry and wet, but their timing differs island to island. Bali and Java are dry roughly May to September, which is when most visitors come, while the eastern islands and parts of Sumatra run to a different rhythm. Temperature barely moves across the year; what changes is rainfall and the state of the sea.

No — it mostly comes down hard for a spell in the afternoon or overnight, leaving the daytime usable. What is affected more is the fast boats between islands, which can be cancelled when the swell is up.
It works country-wide, since the plan is tied to Indonesia as a whole — but actual coverage depends on whether that island has masts at all, and some very small ones only have service in places.
It depends on the site. Visibility is usually best in that area's own dry season, which is not the same everywhere — follow the calendar of the dive destination rather than Bali's.
